Other than the aesthetics, I believe a properly mortised hinge tends to be much stronger and stay in position, judging by past doors that I have removed screws from hinges and the door stays in place. And the answer is: traditional storm windows are painted on all sides (if one cares about water wicking and causing the exterior, painted side to peel or accelerated rotting of the wood along the unpainted side...especially along the joints of the stile and rail).
